Does the limited warranty cover the battery?
how do I get a replacement battery when mine went bad after only 5months? I had 1 mailed to me from best buy however it wasn't HTC so it didn't work. Will the factory warranty cover a new battery??

Contact HTC again so you can get a clear answer whether the battery is covered by warranty or not. If the battery Best Buy sent you didn't work, just inform them. They could have sent the wrong battery. It's also better if you can go to the store you bought your phone from and have the replacement battery tested to make sure the one you get is really working.
